I wonder how real a threat earth microbes would be and vice versa? After all humans don't catch plant diseases and we're likely to have more physiologically in common with a tree than with something that evolved in an alien ocean 300 light years away. To earth microbes your alien's body tissues might well be as tasty as teflon.
For the rest, if they can cope with other factors I can't imagine that they'd be entirely comfortable, though they might acclimatize as we do at high altitudes, for example.
It's conceivable that they could practice mimickry, but like the bugs in 'Mimic' I suspect they wouldn't pass at any more that a cursory glimpse in the semi-darkness.
One way they could pass is inside spacesuits/exoskeletons designed to look like humans (like the little alien in MIB), though obviously even with clever animatronics, that wouldn't pass a medical examination.
